Bhakdi studierte von 1963 bis 1970 Humanmedizin an der Universität Bonn, davon 1966 bis 1970 als Stipendiant des Deutschen Akademischen Austauschdienstes. Von 1972 bis 1974 verfügte er über ein Stipendium der Max-Planck-Gesellschaft, am Max-Planck-Institut für Immunbiologie in Freiburg. Von 1974 bis 1976 erhielt er ein Stipendium der Alexander-von-Humboldt-Stiftung am Max-Planck-Institut für Immunbiologie in Freiburg. Von 1977 bis 1990 arbeitete er am Institut für Medizinische Mikrobiologie der Justus-Liebig-Universität Gießen. Er wurde 1982 zum C2-Professor und 1987 zum C3-Professor für Medizinische Mikrobiologie ernannt, bevor er 1990 an die Universität Mainz berufen wurde. Seit 1991 lehrt er dort als Professor am Institut für Medizinische Mikrobiologie und Hygiene. Seit 1. Januar 2000 wirkt Bhakdi zudem als Sprecher des SFB 490 der Deutschen Forschungsgemeinschaft „Invasion und Persistenz bei Infektionen". Since 1991, he has taught there as a prof at the Inst. of Medical Microbiology & Hygiene. Since Jan1, 2000, Bhakdi has also served as spokesperson for the German Research Foundation's SFB 490 "Invasion and Persistence in Infections."
